I would contact Fender with the serial number and pictures.
There's a bunch of odd things about it, including the neck plate and the tuners.
here's a few listings to look at:

I can't speak to the overall guitar, which seems fine to me (but what do I know?)

However, I don't think Custom Shop guitars necessarily put serial nos. on all neck plates.

I have one Limited Edition Custom Shop, with no serial on neck plate.
My other Custom Shop guitar is a Tele Jr. with a neck-through, so no neck plate at all.

However, I've seen one online pic of a 50s Duo Tone Tele which does have a serial number on the neck plate, and also saw one without any writing on it at all . . . . so . . . . I dunno.

This one here has a neck plate with no serial number:

One thing I can say is that perfect consistency on such things is not a trait I have ever noticed with Fender, including the Custom Shop.

    Here's my neck plate:

Why they would put serial numbers on a part that is so easily changed / removed I just don't understand.
But then Fender has made a habit from the beginning of doing lots of things I don't understand.
Were it me I would probably serialize the body in a cavity and the neck on the heel so at least a person would have a good chance of knowing that they have a body / neck that came from the factory together..
    but that's just me..

I think Fender assumes you will be taking off the neck and check for the appropriate markings on both the neck and the neck pocket of the guitar body.

    That's what I do...when I want to buy one.
