I wasn’t sure what to search for, so sorry if this has been asked, but how would I go about “removing” a speaker tap?

For instance, if I had a better output transformer with three speaker taps, but the amp I was putting it into originally had one or two taps, would I just ground the tap I didn’t want?

Just put shrink tube around the end and leave it. Don't ground it. Or cut it short and do that.

Don't even cut it short, you might want it some day. I would cover it with one of those white crimp-on wire nuts. You don't want it grounded or touching anything, and it needs to be well-insulated since it will have high voltage on it.

I never cut them, you never know. Heat shrink tubing over the end, coil 'em up and use a cable tie to keep it (them) out of the way.
