The guitar is adjusted so it plays intune intonated and the nut is usually cut correctly as most factorys dont do it right. The truss rod is adjusted and sometimes the frets even need dressing. The saddles are adjusted so the strings dont buzz as you play up and down the neck.
Most good stores do a free setup.

Haha, Agreed. TDPRI is a great spot to learn how to do a set-up, too, it certainly helped me. I also think people should get their first electric guitar in parts, then you learn real quick how to work them all together, and the set up is a very logical extension of the build.

yeah, you'll never be totally happy until you figure out how to do the do-able things yourself. not necessarily fretwork etc., but action, shims, intonation, truss rod ... these are within the grasp of even the technical putz like myself!
