So I can connect two amps together using a Y connection. Haven't tried this.
But I only want to use the second amp for graphic eq and contour controls.
I'm assuming that if I connect two amps via the Y connection the eq from that amp will not effect the second amp. Thats kinda what I want to accomplish.
Is this possible. or should I just by an eq pedal?
Any ideas?

No, you can't do what you want to do, not without extreme modifications. Get an EQ pedal or a rack mount EQ for even more control.
