Help with Intonation Problems!

I have tried everything I can think of to find the problem and I am still puzzled.Could this be part of the problem? I noticed that the position markers are not centered between
the D & G strings like they should.The neck is on straight and I adjusted the saddles for intonation like on all my guitars.If I push the saddles to the right about 1/8 of an inch in an angle then the dots are in the middle of the G & D strings.I measured the dots to make sure they were in the center of the neck and they are.Could the nut be part of the intonation problem? I sure would appreciate any advice.
One more thing.I built this tele myself.

strobe tuning

are you using a strobe tuner to set the intonation on your guitar?
