It really depends on the sound desired and the type of effects.
For example, if your amp is already providing the distortion sound you want, you don't want to run a chorus or delay effect in front of this via a stomp box. This is where a rack mounted device in the effects loop will serve better. When you want to overdrive the amp itself with an effect, you must use a pedal into the input.

Tonally there's generally no difference. A lot of the rack units use the same brains as their stomp box counterparts.
I prefer stompboxes though, because I: 1. Rarely use effects, so I like to be able to load the few I'd use into one small carrying case. 2. I don't like how rack units look. I know, it's a little vain :)
