Installed 6 Fender Schaller locking tuners and two weren't done so well (they are about 2 millimeters shorter than the rest) but the strings can still get through. This was because of sloppy drilling. Will this affect the guitar's sound or is it more of a cosmetic issue? I will attach pictures tomorrow if I can find the digital camera.

Those are called "staggered tuners". They are made that way on purpose. The tuners with the shortest shaft should be located in the 3 holes farthest from the bridge.
The shafts are shorter to increase the break angle over the nut... so you don't need a string tree.

My AmSer07 also has staggered tuners (stock and not locking), four short and two long, but also has a single "modern" roller string tree.

That makes sense, it sounds like I may have to redo some things. The short tuners are in the low E and A string locations. Is this a problem?

The idea of Staggered Tuners is to get around having string trees.....put them in the right spot and you won't need string trees. (A spot where strings can hang up)

Yes, high B and E is where they belong.

It matters. Starting at your low E, tall to short.
