Who makes the best custom replacement neck with Strat headstock shape that will finish in very thin nitro? I was going to get an Allparts neck and have someone like Mark Jenny finish it but I can't get the specs I want from Allparts. I also want a thin nitro finish that will wear away nicely as I love the worn maple fretboard look, but not the fake relic look.

Anyone have any experience with Musikraft/Jamerson necks and finishes?

Musikraft is to my experience the best neck builder to deal with - more options than anyone else offers, (such as trussrod adjustment at the headstock instead of the neck heel if you want, more fingerboard width and neck thickness / profiles than others, they'll install tuners and a well-cut bone nut) and several nitro finishes available. Their stuff is not cheap but is not more expensive than buying an unfinished neck from Warmoth or USA Customs and paying someone for a nitro finish.
I got one neck with a thick gloss nitro finish, and another one with thin satin nitro finish from Musikraft, both were superb.
And the only necks I've ever experienced new that did not need immediate fret leveling/crowning and nut slot adjustment were (i) Plekked Gibson Custom Shop guitars, and (ii) Musikraft necks that I bought with a precut bone nut installed. No new Fender guitar I've ever bought (and I've bought a lot of them, from a 52 reissue tele to a Custom Shop relic Nocaster to a couple of custom shop Strats) has ever been playable without fret and nut work.

Ditto on Musikraft. I use their necks on practically all of my custom builds. They offer thin nitro, shellac or no finish at all on their necks.

I have one of Musikraft's recent ebay specials with a thin lacquer sealer. I'll be adding more lacquer as I prefer a shinier finish but it feels great as is and I certainly second other people's comments about the quality.

Check out guitarmill.com. They are a really good custom shop in Tennessee and do top notch work and there prices are good as well. I have been in their shop myself and they really know what they are doing. Check them out on youtube

I have an Allparts TMNF-V. Beautiful fat V neck, very thin finish. Allparts says it's nitro.

Musikraft has options for total custom pieces and finishing in nitro is fantastic but not cheap compared to allparts stuff (which is more limited and closer to a mass production setup).
The neck I have from them is wonderful.
